Have you checked the log file ? Can you run modelsim-altera outside the quartus enviroment ? After setting up your simulation, with the required signals in a Wave window, press the 'save' icon in the wave window. This generates the wave.do file with all the signal names in it. Next time you open this simulation, you can restore the wave settings by typing 'do wave.do ' at the modelsim prompt.
